A few points to remember:
1. A handgun should NOT be your primary home defense weapon. You SHOULD have one, for conveinance and handiness' sake, but they are more more limited in many capabilities compared to rifles or shotguns.
2. Yes, overpenetration should be something of a concern. This will have a lot to do with the type of ammo you use as well as the firearm itself. For example, a full-****l jacket round (stupid choice for self-defense anyway) will go through stuff a lot more readily than a non-jacketed hollow point.
3. Get a tactical flashlight. Look into Surefire, they're pretty much the standard. If you can't see your target, you better not be shooting! A good tactical light will also have a blinding effect on an assailant. You can either get a light that mounts to your weapon or a separate unit.
4. You can have the baddest Wilson .45 CQB, but if you don't know how to use it, you're screwed. Invest in some proper defensive firearm usage training, and shoot as often as you can.

I'm with the SHOTGUN, a flashlight and a blade. I think #4 and 00buck would be my choice of load. 00buck will penetrate a wall or two, but unless this is an apartment it wouldn't be my concern as you still may need to shoot the guy if he hides behind a wall. A shotgun with a pistol grip and flashlight in the slide, and an 6"blade on the belt will do nicely. That way if they close or suprise you while grappling for the gun you can draw your blade. The racking of a shotgun is a very distinct sound that would make anyone reconsider.
I like the idea of the pistol grip shotgun in the shortest barrel legal(18" or so), a flashlight mounted to it and a belt carrying your blade and a few more shells. Put these behind a large picture frame with hinges.
of course there are more options if you got the money but that one costs what most people can afford.
Another good idea is to practice your shooting, and as well as dry runs through your house. If you plan on searching it or moving to another location this is a good idea. Searching your own house is not wise unless you really need to, but you'll know it better than anyone... practice in the dark and check your firing lanes and angles, dark spots, hiding areas and other pertinant things. Likely the wisest idea if there is an intruder would be to lock yourself in your room, barricade the door and call 911 while keeping your weapons and loved ones close.
