Vegita didn't train harder, he just put more pain/stress into his training. He concentrated too much on the end results. He only wanted to be the strongest.
Goku, on the other hand, had a deep natural passion for fighting. For him it was the journy, not the right. In his training, for sure, he knew he needed to become stronger than his opponents, but he put all his energy into completing the next step.
Think about it this way. Give me to identical people and train them in BJJ. One only does so he can beat up some dude, and another guy who does it because he truly loves and is fascinated by BJJ. The guy who practices BJJ with passion will always be better. For sure, the guy who does it to fight good will have a huge drive and will absorb alot of pain and stress to get better. However, for the one who does BJJ because he has a deep love and passion for BJJ, he will work hard with out even noticing it. When he is board, he will think about how to improve his techniques. When he dreams, he will dream of grappling. When he practices, he'll do anything because he wants to be good in BJJ.
Goku realized that the best way to become good at something is to do it through your passions and have fun with it. Using stress and anger is a cheap substitute for raw passion. Stress and anger may provide for some motivation, but if you keep using stress and anger, you'll get burned out. You will limit yourself on how much you can accomplish. The natural state of humans is the be happy. During happiness, a human is most productive. Goku loved fighting so much, he was happy during training. He lived, ate, breathes fighting. Vegita lived, ate, and breathes being the best.
And thats why Goku is better than Vegita, despite Vegita absorbing much more pain and stress during his training.
