I think he simply did it to help build up a better case for Kate, as he was lying through his teeth about her in order to make her seem like something she was not.
I think that the reason there are only 6 is because there's not a way to get more than that off the island, so they have to choose. The rest of the people are still back on the island, and that's why Jack's freaking out about going back (because they just left them all behind).

It's one of two reasons, if not both:
1) Jack's got some daddy issues and might be afraid of being the type of father to Aaron that his father was to him.
2) There's some sort of tragedy tied to Aaron's survival (something happening to Claire, his sister, which he'll find out eventually) and Aaron is one big, fat reminder to Jack of some way he failed.
