I know that running cannot be substituted, and lifting is important for me. I started doing yoga recently and it is really great and helps me with flexibility, breathing etc. plus I can do it with my girlfriend. Swimming is cool, and probably has similar benefits to yoga... there just isn't enough time in a week.

I've heard fighters say they don't lift. Ones from the top of my head include Carlos Newton, Josh Koscheck, and Fedor Emelianenko.

yoga helps with streching and swimming helps with breath control but neither can ever replace the bread and butter workouts that have helped fighters maintain solid base and stability as well as strenght and endurance.

Keep this mind. Your in a combat sport, that means how hard you can hit someone is very important. The power of your hit is equal to your strength times speed, that is simple physics. Yoga, swimming, and diet do absolutely nothing to increase your strength.

Weights and yoga make me happy. Unfortunately, other than that, they're not a lot of use.

Hard cardio and MMA classes are essential, but no fun whatsoever.

Get into ashtanga yoga, that stuff's pretty advanced and will give you immediate crossover. Swimming is great for grappling, IMO, but you need to run too. Get at least one or two good runs in per week, one sprint session and one jogging session and your joints should be able to deal with it. You should really be able to find the time for two running sessions in a given week.
