Does anyone have any suggestions on what I might be able to do to help this? I've decided to take the next week off from running and see if its just a rest issue. I run 2-3 miles a day MWF by the way. Also I do a 5x5 workout set MWF. I do squats on all 3 days and also do deadlifts so this might be contributing.

So, for the past month you've been running 3 miles on MWF, as well doing a 5x5 on MWF with squats included?
It's no wonder your calves are killing you as you're doing way too much way too often, especially if this is your first time running.
Not to be a dick, but this is one of the worst templates I've ever seen in this forum.
Take 10 days off and do nothing.
That will probably give you enough rest to heal and recooperate.
God help you if you've developed a compartment syndrome though, as that would require surgery.
After you've waited 10 days and done NOTHING, come back and read the stickies in here and in S&P.
Edit: Fuck 10 days, take two entire weeks off...
