Or should I just train BJJ and kickboxing?? I found a great school for both Ninjutsu and more of an MMA style of fighting and I'm torn between the two.

Ninjutsu is the best style out there IMO problem is finding a legit Ninjutsu school outside of Japan is almost impossible.
As far as the techniques you will learn go it's very applicable to street fighting of coarse the weapon fighting you mentioned will be useless because i doubt you go out with bo staff's and sword's hidden in your coat and if you do you don't need to train any MA.
Although you will learn valuable Knife defence techniques.
The hand to hand combat will mainly be Strikes using these parts of the hands: fist, knife hands, palms, chop's, hammer fist and fingers. Elbows, Knees and a wide variety of Kicks.
Throws will be a mixture of Judo and Akidio throws. There will also be standing sub's like the one's in Akidio and grappling sub's and pins found in Judo and Akidio.
The best aspect though will be nerve strikes and the death touch to see the affects of these techniques watch this video
